Ignored folders can be destroyed by "git stash -u"

Hi, I have a couple folders inside my repository ignored by .gitignore because I'm not ready to commit them yet. Earlier today I did a stash save, revert, branch change and a pull and now both of the folders are gone - it appears that switching branches caused TortoiseGit to delete the folders entirely even though they aren't tracked as part of the repository. Is there something about one of those four operations (stash save, revert branch change, pull) that would have normally included deleting untracked files?
This is extremely troubling since it's caused me to lose a couple hours of work I was getting ready to commit.
